Tensor Based Morphometry Jacobian Generation (TBM)

Written by Owen Phillips . Email email ophillip at loni dot ucla dot edu if you have any questions.

Tensor based morphometry requires all your study subjects to be registered together so that an atlas can be generated. See http://www.loni.ucla.edu/twiki/bin/view/CCB/SIGPNS_Summer2009_BG_CS_2 for more information. To download the pipeline TBM_make_jacobians right click the link.

Inputs:
  1. Set MDT/Atlass: This is the 4-step MDT atlas you generated in the previous step.
  2. Set Original Data: These are all the subjects that will be included in the analysis.
Outputs: This pipeline outputs both scaled and unscaled jacobians. Scaled are used most often, however, if you have a data set where subjects vary greatly in brain size (FASD), then unscaled may be useful.
  1. Scaled Jacobians
  2. Scaled images in MDT space: these are useful as a check to ensure the registrations are working correctly.
  3. Unscaled Affine + NL Jacobians: These are the unscaled jacobians.
  4. Unscaled images in MDT space: these are useful as a check to ensure the registrations are working correctly.
